Part of reason I loved Qunari was because how politically incorrect, sexist, strong-willed thugs they were. They were nothing like the other races, and scorned their pitiful society where no one has any purpose. You mentioned Qunari thought Krem was always a man, but you will be disappointed to read this was not so. Women are women. Men are men. Horns are fine tho, some design changes came to them later but the whole point of Qunari was to create hated characters who everybody loves.
Now, imagine Inquisition if Qunari were same as before — you would get a chance to befriend one of those alien, sexist thugs and realize why is Qun strict as it is. That would make for a great story. Also, Bioware seemingly coined a term for female qunari who fight — Aqun-Athlok.

Depending on how you read his character and on the choice you make during his loyalty mission , you can read him either as someone maintaining a deep cover or someone who has been slowly drifting away from the Qun for years now.
